Yer problem is yer schedule. The body regulates itself and you haven't allowed it to do so.
3 a.m. has been know to be wakeup call at times in the military. Start doing yer PT in the morning and relax in the evening. Get to bed by midnight and make yerself get out of bed at 0400 or 0500. After a few weeks yer body will start adjusting and start regulating itself to the new schedule. But there has to be some kind of a schedule.
