Advice needed on running plan (boots?)

2mi in sub 13's is pretty easy. I would add in a 5mi run or further once a week. LSD, 7:30-8's. You can always search for a running program if you really have no idea how to program one yourself. Maxing the PT test is usually not rocket science. Just run hard, and run often, if that's your weak point.

Setting yourself up for greater injury? Dude, most guys on this site have run for over an hour with 45+lbs rucks on their backs. Man up. There's a saying on this page that I've read before. "If you don't mind, it don't matter". Don't over complicate something as simple as PT.

No.

There is no benefit to risking injury by running in boots, IMHO. If you want to do some trail running, get a nice sturdy pair of shoes made for that purpose. You want to increase your run time? wind sprints, fartlek runs, interval training, losing weight.. these things will improve your run time. It has been discussed here ad nauseam.
